I think Qubes also uses Whonix in virtual machine so I don’t think nesting those virtual machines is a good idea. Has anyone used it and what is your opinion?

Can I install Qubes in a virtual machine (e.g., on VMware)? Some users have been able to do this, but it is neither recommended nor supported. Qubes should be installed bare-metal. (After all, it uses its own bare-metal hypervisor!)

I don’t think this is what the OP was asking about. What I think they meant to ask is that since Qubes runs all its’ OSes in virtual machines, and Whonix also uses VMs, does this mean that running Whonix on Qubes is going to be redundant?

Edit: as for the answer to this question, if I understood this page correctly, it looks like some work has been put into integrating Whonix more seamlessly into Qubes, so that instead of running two Whonix VMs inside one Qubes VM, Whonix should run as two different Qubes VMs that work together instead.

I ended up looking into it, and if I understood this page correctly, it looks like some work has been put into integrating Whonix more seamlessly into Qubes, so that instead of running Whonix VMs inside one Qubes VM, Whonix should be running as several Qubes VMs that work together.

There is no benefit running something already inside a VM. You waste performance. No matter what they optimize it makes no sense. The more software you run the more likely you get hit by vulnerabilities, key is to run as less as possible and not more.

I already tried all combination and it always ends up with less performance, and more issues, which is not worth it.

It’s not. The Whonix VMs in Qubes are not run inside another VM. They’re run in the hypervisor like all other VMs in Qubes.
